That first video is of an F-35C, not the F-35A. The F-35C is quite different than the F-35A with a rotating nozzle, larger wing surfaces, twin wheels on the front landing gear, etc. The second video...

It should definitely be smooth. It's just basic aerodynamics. Aircraft designers would never do anything to create unnecessary drag.
